I've got 60 isopods coming from Michigan Arachnids this week and am wondering if my emperors will leave them alone or if they're subject to hunting.

Yeh, the scorps tend to leave them well alone.

60 is a lot . . . I'd suggest spreading them between multiple tanks or keeping a separate isopod-only habitat.

He only sells them in batches of 60.

I've got three enclosures, one of them is huge.

But, for a colony of nothing but isopods, what would you suggest for food? I was thinking of using the Fluker's Orange Cube stuff I got for my crickets, but I'm not sure they will eat that.

These guys eat pretty much anything. Your scorpions aren't going to use them as food, so I'm guessing whatever you feed them that keeps them alive is fine.

Isopods are tiny creatures that act as a cleaning crew eating trash like cricket leftovers, mold etc.
