Doing anything causes some level of stress -- some things are just more stressful than others.
If you want to make the change as unstressful as possible, gently move your emp to a suitable temporary container (i.e., having the conditions of a normal enclosure) while you do your work and disturb it as little as possible during all this.

I just changed my two emps from a 10g tank to a 20g, they were probably stressed. I say this because they were extremely [edit] at me when I tried to get them out of their old burrow. But they seemed to have adjusted just fine.
I'd say it's ok as long as you don't do it any more often than you have to.

All scorps will be feisty when you try taking them out of their burrows -- they feel cornered.
